Location: Spear Pillar

After obtaining the Item, Azure Flute, go to the top of Mt. Coronet.
Go to where you battled Dialga/Palkia, and you will be prompted to play the Flute you got.
Once you play the Flute, go up the stairs that appeared.
Approach Arceus and interact with it to battle it.

Location: Lake Verity

After obtaining 3 Gym Badges, go to the Poketch Company president; he can be found in Jubilife City inside the Poketch Building. He will give you the "Marking Map" App.
Fight Palkia or Dialga on Mt. Coronet.
Lake Verity is located South West of the region; enter the cave in the Lake center.
In the center of the cave, you can interact with Mesprit, who will run from you.
Use the Marking Map App in the Poketch to find Mesprit's location.
Once you begin the battle with Mesprit, either use "Mean Look" or use a Master Ball on it, or it will run away again.

Location: Stark Mountain

Obtain the National Pokedex and go to the Island located North East in the Region.
Team up with Buck and go through Stark Mountain; Buck will take the Magma Stone located at the end and leave.
Return to the Survival Area and speak to Buck's Grandfather.
Once you speak to him, he will say that the mountain has been acting up and Buck return the Item he had taken.
From there, go back up the mountain. Once you reach the end, Heatran will be waiting for you where the Item once was, and now you can battle it.
