Ruby & Sapphire Team Aqua Hideout
In Sapphire, the hideout east of Lilycove belongs to Team Aqua. Archie's grunts guard Captain Stern's stolen submarine, and a Master Ball is hidden on B1F.
Team Aqua Hideout is in Hoenn. In the story you arrive from Lilycove City to the south and it comes before Route 124.

TRAINERS
Six Team Aqua grunts hold the hideout in Sapphire, their leads sitting between level 30 and 33. The warp panels drag you back past them more than once, so heal before you go in.
Team Aqua Hideout Guide
Team Aqua's in Sapphire and Team Magma's in Ruby. It is the same building either way, with the rival team's grunts swapped in. Emerald splits them up, leaving Team Aqua at Lilycove and moving Team Magma inland.
The floor is a grid of warp tiles that fling you between rooms, and the wrong panel loops you back where you started. Take it slow and track which tile leads where. The goal at the back is the team leader and the stolen submarine plans.
Flash is optional in most Hoenn caves. A hiker on Granite Cave's first floor hands you HM05, and the Knuckle Badge lets you use it in the field. Only a few dark rooms in Victory Road really call for it, so teach it to a spare Pokemon and skip the wall-bumping.
In long caves like Victory Road they pay off, letting you reach exits and items without constant low-level battles. Keep in mind a Repel only quiets random wild encounters, so it does nothing about the level-45 Groudon or Kyogre standing in the Cave of Origin, and Shoal Cave's rooms still open and close on the tide no matter what you hold.
